Renaming roms

So I decided to update my rom collection. I used the GoodRoms dat files in clrmamepro to properly name all the roms I have, but I'd rather get rid of all the junk/extra roms and just have a merged rom for each game or something. Does anyone know of something other than the GoodRoms dat file I can use for this, or some other relatively easy way to achieve this?
