While not quite the same, I was quite disappointed that the PS3 port of Jet Grind Radio still had the slowdown. Felt very authentic, but also annoying

MAME has an overclock option which is very useful for games like Metal Slug.

I don't think I've seen that option, but if MAME does, then MESS may have one as well?

there is a patch for Metal Slug 2 to reduce the slowdown , i bought some chips and im going to burn the patched files to it then solder it in my MVS Cart.
you can also re-zip the files and use it in MAME ...............

Metal Slug is designed around slowdown, so I would not remove it.
Personally, the only limitation I find interesting to remove is the flicker from sprite limitations in NES games.

There are emulators out there that allow for this. It's my favorite emulation advantage.
For example with NES, my favorite emulator FCEUX allows you to remove sprite flicker by ticking the "Allow more than 8 sprites per scanline" box.

I've been using fceu for years, and I didn't know about this feature. D'oh!

I don't know that any emulator could really assist in that area unless it was specifically added into it on a per-game basis. For the rom image to work, I think that the emulator has to only make like-amounts of memory and CPU available to the game for it to work correctly.
