Your scoring school:
Collect gems. Use those gems to slow down the bullets. While slowed, killing an enemy will cancel its bullets. You get points for each bullet cancelled, and those points are multiplied by the amount of bullets you have cancelled during that specific slowdown. The multiplier maxes out at 100
Your gems decrease slowly over time, but decrease in large chunks for each enemy killed. So, the goal is to build gems, and then slow the bullets at enemies that spew a lot of bullets, so that you can get your multiplier to 100 and cancel a nice big chunk of bullets before your gems reach zero.
I think the gold you have at the end of the stage acts as a multipler to the boss.
There are more in depth scoring tricks, such as staying in Over mode during a boss to kill him quicker and gain "Over points", but I would just get used to bullet cancelling.
I'm pretty sure Noise has this one, make him play with you!

Thanks. I already understood most of what you're saying. I usually switch to kakusei mode just for a second to wipe out enemies with a bunch of bullets presently on screen. Are you saying the trick is to stay in the kakusei mode (slowed down mode) after killing an enemy with a lot of bullets, so as to keep that multiplier for a little while and take out other enemies/cancel other bullets? I'll try this later to see if I have any luck. I get to level 5-1 pretty consistently on one credit, so I'm sure I could score a lot better on the first couple stages with a better understanding of the scoring system.
Edit: I totally get it now. Staying slowed down and taking out more bullets during each switch to kakusei mode is definitely key. It got my scores from around 10,000,000 to 12,000,000 just in 2 or 3 plays.

Throw me at the bottom, for I totally forgot all the techniques to do well. This was at last year's STGT on shmups.org and I think my best score there was about twice this one.
I was aware of the go into "purple" shot mode when there are tons of bullets on screen.
