The two Atelier games I've played on PS2 (Judie and Viorate) both have 2D cutscenes as their intro videos as well as for cutscenes mid-game~

From the PC Engine CD...

Castlevania Dracula X Rondo of Blood
Ys III Wanderers from Ys

I'm sure there's plenty more from that system, those are just the ones I know of.

There's the MSU1 enhancement chip for the SNES, which allows the SNES to stream audio and video. There's lots of hacks for games that add CD quality audio, but there's a few that add streaming video. A good example would be Link to the Past, which has an animation FMV intro added (as well as fully orchestrated music in game). https://youtu.be/8AKSoDFUSKA?t=187

Playstation 1 games Ghost in the Shell and Elemental Gearbolt both have really great anime cutscenes produced by Production I.G., and Madhouse.

Would the NES Ninja Gaiden games count? The cutscenes are animated; they were created by Japanese developers; and they’re in an “anime” style....
