That's exactly it. The game is about it, the titular super-weapon is mentioned all over the place, and you just end up going against your superior, which is revisited in another NES game --

Yes, just before facing the Big Boss, there is a hangar where you confront Metal Gear, but while being shot at by a couple of lasers. The Metal Gear itself appears to not be operating, which is what I thought you were complaining about. You destroy it by placing more than 5 plastic explosives in each leg in a specific sequence like Left Left Left Right etc. The thing then starts to explode and sets the whole complex to blow up big style. As you start to escape, you are then confronted by the traitor, Big Boss, which was giving you late or incorrect information throughout the game and even orders you to shut down the MSX just before facing Metal Gear.

I think I am now close to the final section. Just have to stock up on rations.
EDIT: Ugh, I went to get some rations and now I can't use the same elevator to return to the floor I want and have to go all the way round again. Again, a puzzling oversight in development.
